The mission of the Proteomics Core is to enhance the research productivity of KCI members by providing the equipment and trained personnel necessary for analysis of cellular proteome composition, protein modification, protein quantitation and protein interaction.

Core Services Available

Protein identification using nano-LC/MS/MS instruments
Protein quantitation using spectral counting or stable isotope labeling with data acquired on Orbitrap Fusion or Orbitrap QExactive mass spectrometers
Targeted protein quantitation using and the Multiple Reaction Monitoring strategy using the TSQ Vantage MS system
Proteomic profiling using two-dimensional chromatographic separations or MuDPIT technologies
Analysis of post translational modifications using nano-LC/MS/MS with fragmentation by ETD, HCD or CID
Robotic protein digestion using the Genomic Solutions Investigator ProGest
Protein interaction and protease activity analysis by fluorescence polarization measurement using the Beacon 2000 fluorescence polarization system or the Tecan Polarion microplate reader
Fluorescence measurement using a QM-6 spectrofluorometer equipped for simultaneous dual emission recording and with removable dual emission polarizers all controlled by software on an accompanying work station
Data Analysis using Mascot, Sequest, MaxQuant, X!tandem and Peaks algorithms with data compilation and secondary analysis using Scaffold.
Instrumentation

Thermo Fisher Orbitrap Fusion MS system with ETD and the Easy-LC nano-LC/MS/MS system. Proteome profiling, protein identification, protein quantitation by spectral counting, isobaric tags and SILAC as well as post translational modification identification and position localization.
Thermo Fisher Q-Exactive Orbitrap MS system with Easy-LC nano-LC/MS/MS system. Proteome profiling, protein identification, protein quantitation by spectral counting, isobaric tags and SILAC.
Thermo Fisher TSQ Vantage triple quadrupole nano-LC/MS/MS system. Protein quantitation by SRM and MRM.
Thermo Finnegan LTQ-XL Linear Ion Trap nano-LC/MS/MS with ETD. Protein identification and post translational modification identification and position localization.
MS Data Analysis using Sequest, PEAKS and X! Tandem algorithms on a two dual core processor work station with 4 terabyte raid 0 array for data storage and Scaffold for data secondary analysis and presentation.
MS Data Analysis using Mascot with distiller and the quantitation package on a dedicated four x four core processor work station with 4 terabyte raid 0 array for data storage and Scaffold for data secondary analysis and presentation.
Advion TriVersa nanospray source for fraction collection with continuous nanospray infusion from 96 or 384 well plates. The TriVersa is used with the LTQ-XL.
Advion Nanomate 100 nanospray source for continuous infusion from 96 or 384 well plates. The nanomate is used with the TSQ Vantage.
Genomic Solutions Investigator ProGest robot for automated digestion of up to 96 samples.
Pathway Guide, Ingenuity Systems Software, GeneXplain and Genomatix software packages for data analysis are available to us through the Wayne State Applied Genomics Technology Center
